I remember the whole Shinra Mansion basement flashback and how it explains that while Cloud has severe Mako poisoning that he observes Zach without knowing it and he basically replaces his memories with Zach's memories.

However, I think there is more to this than that. Cpt-Fair I highly doubt that the fact that Zach met Hollander or whoever there and the genesis copies were being made is the reason that the voice in his head said this is no normal reactor. Now I will admit that what I am about to say is purely speculation, but I highly doubt that they had any more of this back story about Zach written at the time FF7 came out don't know what you are talking about when it comes to Zach and Hollander and the genesis copies, guessing this is something from Crisis Core, and seeing as how I don't have a PSP, I never played it.

Upon further reflection, my guess is that the voice in his head was referring to the boss that they were about to fight, seeing as how it pops up right after you place the explosives on the reactor.
