You will not lose your house in Whiterun or have anything reset. Nothing in Whiterun changes until the battle is over, so you can go about it normally until you're ready to battle. I'd suggest closing off as many quests as you can in Whiterun; in particular collect any bounties from the Steward before starting the battle.
He'll wind up in the basement of the Blue Palace in Solitude and you can still hand in outstanding bounty quests when he's there but it feels The city winds up in a bit of a messy state post-battle and never gets repaired. City Guards are heading towards the city gates to aid the defense, and the sky has turned a sickly orange from the smoking buildings. Proceed to the staging area just outside the main gates. Legate Rikke will be giving a short motivational speech to the combined forces of Whiterun Guards and the new reinforcements of Imperial Soldiers.
Once the speech is done, your new objective will be to defend the wooden barricades from the invading Stormcloak soldiers. If you enter the city at all during the battle, terrified citizens will be seen fleeing from the taverns and shops to their own homes, where they will lock the doors to prevent anyone from entering.
All shop owners will lock their doors, including the taverns; stall owners will flee, as well. Defend the barricades by killing the Stormcloak soldiers trying to get in. If you fail to defend the barricades, you will have to fall back and defend the drawbridge instead. Failing to defend the drawbridge has little consequences, as the quest is impossible to fail unless you die.
There will be a percentage count of how many Stormcloak soldiers are left. Upon being victorious, Jarl Balgruuf will deliver a speech to the men after Irileth makes an announcement. Irileth: "Everyone, on me! The Jarl wishes to speak!

The side you choose just determines which side of the battle you're on, either the defending Imperials or the attacking Stormcloaks.

The Battle for Whiterun is part of the Civil War quest. You will have several missions to complete for the Imperials after the battle, and then once all of them are complete, you will then attack Windhelm. This doesn't happen immediately after the Battle for Whiterun, though. As tears of bubbling pitch stream down my face, my dark work will begin. Windhelm does get attacked, that is the last quest in the questline though, and Whiterun is about halfway in the questline.
Windhelm will be attacked at the end of the quest line if you side with the Imperials. Solitude will be attacked at the enof of the quest line if you side with the Stormcloaks.
